You click and hold on the spaceship to move it around the screen, and it is going to shoot automatically, so just make sure it is pointed in the direction of the viruses to take them all out. You need to eliminate all of the viruses in each level until the bar at the top decreases completely, since then you have cleared the level.

Do it before the time given for that runs out on you as well, and make sure to get as many coins as you can from the defeated viruses. Sometimes they drop extra time or extra money, so fly into those bubbles to collect these power-ups and use them to your advantage.
